Position Details
- Role: Consultant – Bioinformatics (Project-Based)
- Location: Pune, Maharashtra / Remote
- Duration: 2 months (extendable based on project needs)
- Start Date: Immediate
- Work Environment: Hybrid or fully remote, with preference for candidates familiar with cloud-based workflows
Key Responsibilities
- Pipeline Analysis: Analyze the structure and logic of the existing genotyping-based pipeline
- Workflow Redesign: Adapt the pipeline to handle WGS and WES data formats and complexities
- Implementation: Develop and implement variant calling, annotation, filtering, and quality control (QC) steps tailored for WGS/WES data
- Cloud Compatibility: Ensure the pipeline is compatible with large-scale genomic datasets and cloud-based environments (AWS preferred)
- Optimization: Enhance the pipeline for reproducibility, modularity, and scalability
- Documentation: Provide detailed technical documentation, including dependencies and usage instructions
Required Qualifications & Experience
- Education: Ph.D. or Master’s in Bioinformatics, Computational Biology, Genomics, or related fields
- Experience: Proven track record in developing and deploying pipelines for WGS/WES data
- Technical Skills:
- Proficiency in Python, Shell scripting, and workflow languages (Nextflow, Snakemake, WDL)
- Expertise with variant calling tools (GATK, FreeBayes, DeepVariant)
- Familiarity with annotation tools (VEP, ANNOVAR) and QC tools (FastQC, MultiQC)
- Experience handling VCF, BAM/CRAM, and FASTQ file formats
- Knowledge of cloud platforms, preferably AWS (S3, EC2, Batch, etc.)
- Soft Skills: Strong analytical skills, attention to detail, and ability to meet project deadlines
Preferred Qualifications
- Experience transitioning genotyping workflows to Next-Generation Sequencing (NGS)-based workflows
- Familiarity with containerization tools (Docker, Singularity) and CI/CD practices
- Prior work with large-scale genomic datasets in a healthcare or research setting
